My Store>Zone
Where and how is this used? That is, what does it affect?

It's used as ship from zone by shipping modules which retrieve rates online from the shipping service. Like USPS, UPS, FedEx etc.
Ship in cart addon uses it to set the default shipping zone

I think it's used in store address, invoice, packingslip, email from etc

Just tested those.
Store Name is used for store address, invoice, packingslip.
Store Owner shows on Tools>Send Email.

See that it also affects the Gross Price shown in Admin>Catalog>Products according to set Tax Zones.
BTW - this topic is a result of User Guide edit in progress. Just needed to have all the facts right!
