This instruction did not work
Add the code contained in the file named css_changes.txt to your catalog/includes/modules/boxes/templates/user.css NOTE if user.css does not exist then create it and add in the code from css_changes.txt
I put it in templates/override/static and it works
In Mobile view the box is pushed down the screen so it comes after the products that are in the index panel. In full screen it appears just below the header which is good.

Found on a live test site, while I was searching for something else. I have not seen your code.
This is an emulation of about iPad or so size, right.
On the item being hovered "Test Cat 1", you can see the tiniest bit of the next flyout.
Same issue in (eg) iphone size viewport - but harder to screenshot so the above will have to do.
These funky style menus are very problematic for UI and UX, and importantly Accessibility.
It's a minefield! Please dont let me put you off making it though.
